Is this simple stock answer correct:

Pakistan IS an Army of Talib Supportin and Osama Coddling Bunch of Butt Pirates with Nukes, ergo "we felt" [through fuzzy logic?] it was wiser to "hold 'em close" than to lose whatever influence we had over Radical Pakistan by embargoing the Army/Pakistan.

Additionally we already had a ongoing connection, an historical connection of support going back to the containment days of yore [USSR].

What Pakistan needs at this critical hour in its history is a leader, who is widely perceived as independent and not an American stooge. Neither Musharraf nor Mrs. Benazir is such a leader. Mr. Nawaz Sharif, if he is able to come back to power, could turn out to be such a leader. He has maintained a distance from the US. He does not fawn on the US like Mrs. Benazir does.
