My understanding is that the electronics have been the biggest issue - basically having to rewire the complete airframe, which is something normally done during construction, and a long difficult process at best one the plane's assembled. That's complicated by the requirements of an EMP resistant ( not -proof, nothing can be) airframe.
Boeing has built the most EMP-resistant airframes ever, the E-4 Nightwatch and the current Air Force Ones. They are, however, incapable of doing so now.
